I'm going to need an expert for this one...

I'm using Alongnub's "The Timer" plugin, with a few private plugins involved. Basically, my question is there a way to bypass the array size limit of 1000 that sourcemod has implemented?

Why do you need that large an array?

Anyway, you might be able to get around it by using an adt_array instead.
