(by "affects plugins", I'm referring to plugins like Rollermine Spawner)

I'd be okay with removing the voice lines from the hl2's story, however i'd have to disagree on removing any more than that, especially since a ton of custom maps probably use hl2 ambiance sounds, npc sound effects, and door/lever sounds.

Your Windows/Linux/Mac OS X installations doesn't have TF2, GTA:V or CS:GO pre-installed. If you want / need them, then you need to add them yourself.

Nothing would prevent you from copying those models/materials onto your own server, after a such change.

It's been at least 10 years. Valve won't follow through with the "removal". They didn't remove it any other time it's been brought up, they won't remove it now.
