When I try to shutdown the server I type quit or exit, but both of them triggers a restart of the server after 10 seconds. How can I fix this?

Ask your server provider since that is not default behavior.

This is a vanilla server, I have not installed sm, mm, etc yet.

I have done some debugging and it looks like this problem only occurs when I have -autoupdate, is this normal behavior?

Yes it is, AFAIK.

It is on Linux servers. srcds_run does it.

You can override this with the -norestart command-line parameter.
