...skybox and other material tools like player clip etc. etc. are compiled in map, those can't be remove because those not "exist"

If you want entities go throw "walls", I think you need mess with some entity flags

as to add to what has already been said by Bacardi,

decompile the map (i recommend using BSPSource), then edit the skybox to not cover the parts of the map you want entities to be able to pass through. keep in mind that it's very important not to just remove the skybox or else you will get leaks either not allowing you to recompile the map or simply crashing when loading in
