Concerning files that are forcibly downloaded from the server, do these files permanently replace the ones that were originally there unless a verify cache is done? For example, if you have a vanilla installation of L4D2, join a modded server that forces you to download files that already pre-exist such as the ending credits music, do the downloaded files permanently replace the ending credits music?

Nope you would have to rename all the files to something that the client doesnt have.
The engine cant replace, as it searches for the file name in the clients directory. It doesnt look at the file size or date created. It simply just matches the filename and if its there, it wont get downloaded.
