Which saving should I use? and why?
Also what are the advantages and disadvantages of this saving?

ive seen ppl change from nvault to mysql and mysql to nvault..

If you want easily access to database from other scrips(like php) use mysql, also if speed is important you should use mysql, IMO it's faster(I'm not fully sure about it). nVault is good if you want that your plugin can be easily used.
