For some reason my server thinks itself is an arena server and even though the mapcycle.txt I have in my tf/ directory says otherwise... It consistently switches to arena maps...

did you try restarting it? how about changing the map to a non arena map, like ctf_2fort. Arena maps are not in the mapcycle.txt they are in the arena_mapcycle.txt.

AND do not use all caps in the topic title, you will less likely get any help. As you can see many people have problems with their servers.
