You need actual hardware with proper network configuration and capacity, there is no software that will help you prevent DDoS attacks. Your best way of combating these attacks is renting servers from hosting companies that offer proper anti-ddos (OVH for example).

At the very least IPTables can give you a few inches of headroom. If you set up limit rules you can prevent your server from replying to A2S packet based DDoSes (Thus the server thread is not under as much load). There is also an extension floating around which can help mitigate small DDoSes in a similar way by caching the A2S data preventing it from hitting the main thread and lagging the server.

As long as the DDoS is small enough downstream that you still have available bandwidth you should be able to mitigate it using a complex set of rules and extensions. Once the DDoS reaches the limit of your bandwidth there is effectively nothing downstream that you can do and will require hardware based mitigation. For small DDoS attacks of 40 or so computers I have found it possible to defend against with a fair amount of work.
