Reports from the srcds_linux mailing list are saying that only some files have moved to css, while other files remain in orangebox.

tf2 for me loads with sm/mm and most features seem to work
slap works
slay - crashes
teamswap - works
sdk hooks dont seem to work
cbase reserves do seem to work

According to the hlds_linux list, Valve issued a second update for CS:S. If you run a CS:S server, update again.

NOTE: You may need to do -verify_all.

This should be fixed for Counter-Strike: Source now. If you haven't already, you may need to do a -verify_all, but then you shouldn't need to copy anything from the orangebox folder to the css one.
