This is a question without an answer. Just go with what you are happier with. Personally I prefer Windows 2008, reasons being TCAdmin works on it specifically, I am not a linux guru, and valve games are developed on windows then ported to Linux. I would rather be on the development OS than the ported one.

Upsides for linux is you can strip it down to barely nothing (also can be done with 2008 using the core version) and pro linux users say its much more stable, etc. Honestly just go with what you want to.

I've said it once, I'll say it again: in most cases windows is for gaming & linux for hosting.

I concur. Same kind of question: 'what is the best game?'. The best operating system is the one that the administrator knows best. The worst answer is a single name without motivation. All flames intended.

Agreed, and why are there are 2 Windows 2008? Both of them are almost the same, and it will not show any difference.

The original question was what's the best, then I saw 1k+ fps question.

Let's do this in order. Use whatever you feel comfortable with, I use both. Linux on my old server box that I do not use, and the second one is the new one that uses windows 2003.

For fps? I am running a core 2 quad 2.5ghz, 8gbs, 100mbps dedicated line. All on windows 2003, now don't know if you know this, but Windows 2003 does not go over 512fps. Don't know anybody who went above. Though win2008 can run as much as linux does.
