So I stayed up this whole night and munged up a Java Based tool which provides an interface which can display server stats and rcon to it as well. But the output of the server queries is pre-determined. So can we make amxx plugins which are able to customize the output generated by querying the server? Or make a "custom server query"? Modifying built in queries would violate Valve's Policy of Truth which has been adopted by this community.

What are you looking for exactly? A program or website to view server stats? It can be done with either using the server query protocol that wickedd linked above. Either way, it requires development of some sort.

I am currently into the development of a web application which does this kind of stuff. I have already used UDP protocol to query servers. Once that application is ready, I will make my API public (and free).
