Hey guys! I could really use some help right now!

I recently bought a new dedicated server with theese specs:

Ubuntu 14.04
Intel i7-4790k CPU
32 GB DDR3 RAM
2 x 1.000 GB HDD
___________________________

I've currently got 4 CS:GO Servers, Teamspeak, Mysql & Website up running, and everything is stable, but I want to secure that the CS:GO servers gets the performance that it needs. Theese are my questions:

How many CS:GO servers can i run with all theese specs? (32-42 slots 64tick)
Should i assign cores & how do i do it?
Is there anything else i can do to optimize the dedicated server?
Any specific CVARS & Settings for the CS:GO server i should use?

I run ~10 server instances on 3GB on my server ;)

What plugins do you intend to use?

Im guessing you mean x2 - 1TB drives, personally I would swap them out for 256GB SSD's if possible, they tend to be quite cheap and have much better performance for non forked setups where disk IO contention can become an issue. Each server install really only needs about ~10GB of storage.

Since you want to run quite a few players per server I would personally say stay at one instance per physical core. Since you have an i7-4790k (I also have one of these) its turbo boost can sit at 4.4GHz most of the time (Mine usually sits at 4.36GHz under heavy load). I swapped out the stock heatsink for an Intel TS15A CPU Cooler which keeps it very cool and always boosted.

Minigames(42 slots): Timer,Respawn,Sourcebans
Jailbreak(24 slots): Hosties,Warden & base plugins for Jailbreak,Sourcebans
Bhop(42 slots): Timer,Sourcebans
Zombie(42 slots): Trying to setup it right now, got stuck converting the Zombie:Reloaded plugin to CS:GO, i can give you the full plugin list later on if you want

I don't know if I should go for 240gb SSD, seems a bit small since i run the website,mysql and such on the server aswell, I was thinking about buying a VPS for the website & storage, but I don't want to spend too much money at the start

I dont know how you would manage to use 240GB to be honest. My 12 game servers, entire website, database, and everything else take up less than 30GB.. I have so much space left over that I do a complete backup of the website and databases in snapshots compressed with LZMA2 every 30 minutes ;) None are ever deleted.

That said it is up to you to decide what your server needs are. If you somehow are using this much disk space go for it. All Im saying is that if you really try I bet you can get away with only using 20GB

Okay Anything else I can do to optimize the servers?

If you want to run many instances you could install a newer kernel (with some optimizations) to squeeze out some extra %.
And yeah go for ssd if possible. U can also use a "master" csgo installation, so you won't need to install it 30 times.
