You may be aware if you run a plugin like webshortcuts that after a couple of updates back, HTML MOTD popup windows love to get stuck all greyed out for 15+ seconds before the content is displayed.

Please rally and post a message saying how much you need MOTD commands on your server to help get Valve's attention around the issue.
