what if my TF2 server identity was stolen? What consequences may follow? Should I create new identity for the server? Any other thought?

reset the identity via cl_gameserver_reset_identity and create a new one

If it is for the server in your comment, I don't think the identity even matters. It is my understanding that the identity is for matchmaking ranks, and custom map servers don't get quickplay.

Either way, make a new identity and you will be fine

If Valve associates the rogue server with the rest of your servers, it might cause you trouble if it gets blacklisted as Valve sometimes blacklists groups of servers instead of just the specific server being problematic.

if someone will use the thread later, keep in mind that 'cl_gameserver_reset_identity' command works in game client console (not in a server console; at least for me).

That's what the cl_ prefix implies.
