Why does cs_get_user_team sometimes return the incorrect team. For example, when the player changes team in mid-game.

Is there a way to fix it?

You mean get_user_team ? cs_get_user_team uses a player's offset and doesn't have this problem. Anyway it fails because something is not updated in amxx. More explanations can be find in a bug report, this one https://bugs.alliedmods.net/show_bug.cgi?id=4656 at the end.
