FF2 Bone rotation issues

I am trying to rig a model of Raibaru to the Engineer's bones. However, whenever it gets out of the default sequence, some bones on the right side of the model rotate 180 degrees in the opposite direction.

I have followed this tutorial and numerous other blender guides as well as the vdc wiki, none of which were useful.

Does anyone know how to fix this?
