Valve has released an update (for Team Fortress 2, Day of Defeat: Source and Half-Life 2: Deathmatch) that will require gamedata changes for windows (most of the sigs broke). It is already known and being worked on. 3rd party sigs will also have to be verified.

Is this still a problem?
Do we have to wait for update before servers will work 100% again?

No, not with SM, SDK Tools, nor the TF2 extension anyway. Gamedata was fixed in snapshots and on the autoupdater a couple of hours after the update.

I'm still getting some major errors. I'm on mobile at the moment but when I get home I can post them. Both are sigscan failed errors. One with TF2, one with SDKtools. Both only start after I install other extensions.

Yeah I used the gamedata from the Linux build on my windows servers as I didn't see a update for Windows yet.

Only the gamedata changed and is identical for all builds of a branch. The Windows builds have been timing out lately when both 1.4 and 1.5 try to build at the same time. It's on our list of things to look into.
