since the steamcmd update I just have the usual materials folder and this new "custom" folder , but im not quite sure what im supposed to do with that

You have 3 choices:
  1. Leave everything where they were before (in tf/materials/, tf/models/, and tf/sound/) on the game server and Fast Download server.
  2. Put everything in custom (tf/custom/vsh/materials/, tf/custom/vsh/models/, and tf/custom/vsh/sound/) on the game server and leave everything where they were before on the Fast Download server.
  3. Experimental - Put vsh.vpk in tf/custom/ on the game server and leave everything where they were before on the Fast Download server.
In all 3 cases, you'll notice that the Fast Download files are all installed to their old locations.

That reminds me, I created a VPK for FF2's basic bosses as well... I should upload it somewhere.
