Disclaimer: Anything in here may be wrong.
SniperBeamer started the AMX Mod X project because OLO left and AMX Mod seemed to be dead. There were some unofficial releases on the forums but the front page downloads still contained an outdated version (0.9.3? something). Anyway, AMX Mod X has evolved from there, while AMX seemed to be quite dead.
Then, one day, out of nowhere, some people (including dJeyL) get together and release AMX Mod 0.9.9. This version contains many of the features AMX Mod users were lacking. AMX Mod "2005" is the newest AMX version.
I've heard (=read) claims that AMX Mod X is heavier on CPU usage. I don't know whether this is true with the default plugins running. I haven't measured it. However, it may be possible that AMX Mod X allows you to write plugins which are heavier on CPU usage (mainly because of the "fakemeta" module which lets you hook any function call between the engine and the game dll). AMX Mod's Vexd utilities has forwards like start_frame (or server_frame, or whatever) and client_PreThink (or something like that) which allow you to write CPU-intensive plugins as well.
Basically, a user running a 32-bit server should judge by the community and the available plugins. If a user running a 64-bit server is doing the choice between these two, he'll have to choose AMX Mod X because AMX Mod doesn't support 64-bit platforms yet (unless you're running an emulated 32-bit server of course).
At the moment, I have the impression that AMX Mod X has more features (fakemeta module and half-broken client cvar queries come to mind). However, this may be incorrect as I've been pretty inactive in this area lately.
