You need to edit your "auto join" plugin to ignore bots then. Also, I thought that the bot plugin/module already had that type of functionality (granted I don't play Counter-Strike 1.6 so maybe they don't have that feature). If they don't have that feature, you can have a plugin handle the bots on the server given that there are commands to interact with the bot plugin/module.
