okay, well first off, don't use Automatic Bone Weights
I guess you can use it for a rough draft, but not only does it do a poor job on finding geometry that isn't directly connected to other pieces,...

it looks like you just didn't rig the arms.
you need to weightpaint everything somewhere if you want it to move

you aren't supposed to move the bones. you can move them a little bit, but you shouldn't move them very far from their original position, or else it messes up the whole thing.
