It's true that you can use mm_timer, but It most likely will increase your CPU usage, if you have a weak server, and you will be able to run maximum of 2 or 3 HLDS servers on the same machine with...

Server in Serbia:
CPU: AMD Phenom II X4 965 3.4 GHz
RAM: Kingston KHX 1600 MHz 8 GB
HDD: 500 GB Hitachi 7200 rpm
NET: Internet 20/20 Mbps
OS: CentOS 6

Of course Linux can achieve stable 1000 FPS, when kernel is recompiled and optimized.

Linux is better for running game servers, you should check CentOS and Debian, and see which suits you best.
As for 1000 FPS you will most likely need to optimize your kernel.
