The map list config file feeds a single map list array that is used for everything in the plugin. This means that voting and map cycle are coupled and cannot have separate lists.

ACS will switch when the finale is over, so that it doesn't interrupt the game play. It should allow you to switch to custom maps if placed in there properly, but read the two posts right above...

I added this for you. The limit by default is 5 failures on a Coop finale map. If you want to change this limit, then change the value inside of the acs_max_coop_finale_failures cvar.
