Right now I run nothing but Windows 2000/amxmod 0.98 servers and very happy. My question is will this project support the old amxmod plugins? or Will the old plugin writers have to rewrite the plugins?

No rewrites. Just recompile.

We are recompiling the default plugins for the distribution.

Yeah I think it work unless the module is not compatible...
But from my understaing it will be...
