In the old AMXmod I have a config1.ini file that deskribe where the other file shoul be, like this
amx_plugins addons/amx/plugins/plugins1.ini
amx_logdir addons/amx/logs/backup

Where should I put this file now?

you have a file like that already in amxx/configs. it's named core.ini
